I don't see it that way. Rhaegar wins that war there was nobody that was going to question him. everyone loved him to begin with they would figure something out.
The faith was not as strong during the reign of the Mad King, but perhaps Rhaegar felt win or lose his son needed to be protected from either Robert if he lost or Vaserys if the Targeryan won.
